But after each new generation of PDF this is lost.

I don't know why, but inDesign do not produce bookmarks.
Not on MAC and not on windows. Sounds like they have a bug...
Or I cannot find way force it...although I believe all parameters are
correct.

Old good PageMaker did produce them.
